You are now just 1 step back to see the Arduino alive again.. For some strange reason one of them started working while I was trying to find what was wrong, even though I didn’t fix anything, I just plugged it and it was alive again. Was anything else atached to the Arduino? Why compile 2 programs and make them talk to each other when you could only use a single program on the MCU with built-in usb. Previous versions of the Uno and Mega had an Atmega8U2.

TheATMega8U2 chip is programmable and have some kind of debug wire interface. My guess is that serial comms are broken and this is why the bootloader isn’t working.
